Uhh yea, there's a difference between John and Sargeant Johnston...
Although the Halo Wars campaign starts at Harvest, so Johnston will still be alive then. I think it's a safe bet that the Spirit of Fire was destroyed in the battle of Reach.

If there were to be a fourth Halo game with the Master Chief or other sub-character as the main player, I think it would end badly. Bungie did such a good job of ending Halo 3 that it'd be difficult to build another (story-wise) successful game ontop of it.
The benefit with Halo Wars is that it's time period is before the events at the Halos and such, which gives the game a little bit of creative room.

OK people! SGT. Johnson was killed when the Master Chief, AKA John, blew up the Pillar of Autumn and set off a chain reaction that destroyed Halo. Here (go to about 2:00 to see).
And as for the Master Chief, he is inside part of the Covenant city he destroyed drifting toward some planet, he sets cortana up and talks to her and goes into cyrosleep and tells her to wake him when they get somewhere. here. And the scene goes outside to show the planet they are drifting to which is actually a planet from Marathon. So that might be a hint to the end of the Halo Series and the last one being Halo Wars.
